Transcription factor (TF) binding pattern and arrangement within transcriptional start sites are crucial for the regulation of expression levels of various tumor related genes. A widely used method to analyze transcription factor binding sites (TFBSs) in vivo is the chromatin immunoprecipitation (ChIP). However, this method does not enable the individual investigation of neighboring TFBSs due to its unspecific DNA fragmentation technique. We established an improved ChIP technique which allows the detection of single TFBSs even in a complex of multiple adjacent binding motives of the same TF. We applied this new method to study the regulation of EGFR.
